Rubbing or Rattling sound

Rubbing or rattling sound coming from the bell housing, the sound goes away when the clutch pedal is pressed. Sometimes, when I first start the engine, it doesn’t make the noise for a few minutes. If I bring the rpm up, it makes the sound.

New S45 transaxle with 0 miles, new pilot shaft bearing. The clutch is a Kennedy 9” stage 4, 2 disc, was working fine with the previous TA. I removed the clutch and visually, I see nothing wrong with it. No metal shavings or signs of something rubbing. 

Any input would be appreciated 

 
Standard throw out bearing with external clutch arm or internal hydraulic donut with throw out bearing?

 
Sounds like a gear is shimmed wrong or a bearing is not happy,  unless you have the wrong pilot bearing in it, 

send a picture of the pilot bearing and the housing you are using,

Good point, I will measure the bearing ID and pilot on the input shaft tomorrow, I’ll take a photo too.

They make 3 bellhousing,  the VW style, Weddle Full Size bellhousing, and the PBS bellhousing, 

the VW and the Full Size Weddle take the Corvette Bearing the PBS will Take the F body Camaro bearing,  

When the Clutch is pushed in the trans is not turning, so when the clutch is out, that tells me something that is related to the Main Shaft,

Sorry but i have to ask,  does it have Gear oil in the trans,  Did you fiscally see the oil go in.

It is the VW bell housing. It does have gear oil, I put it in, and double checked the level.

I measured the pilot bearing, .590 ID, the shaft is .589 So I see no problem there. The bearing is a NSK 6302DU 

Out of curiosity, I checked the runout of the clutch discs, One ran within .010 TIR, the other .035 TIR, Would this effect anything?

 
The only thing I see on the pressure plate is one finger out of position, See photo.

the disc for a s4 are concaved and gm bolts are almost flat, and the flywheel is recessed,  might have a bad bearing in the trans,  

 
I had the clutch disks touch the throw out bearing carrier tube.  On my S4 duel clutch set up. Check for any rubbing or wear on the end of the tube that the throw out bearing slides on.

Good observation. They do look like something was rubbing, but the clutch disc shows no sign no something rubbing on them.

Bad bearing in a new trans with no time on it would be just my luck!

Just to rule out anything clutch related, I ordered a new clutch pkg including the flywheel specifically for this setup. If the sound is still there, I’ll be taking it to Weddle.

 
I had this happen to me on a previous car I owned ls with a 2d.
I will look at that tomorrow, however, this was working without issue until I pulled the S4 and installed a new S45. I did nothing to the clutch and was greeted with this lovely noise after installing it!

 
Also, if the bolts were touching the clutch disc, the sound would occur when you push the clutch pedal and the flywheel is rotating independently of the clutch disc. In my situation, the noise goes away when the clutch is pressed.

 
Take a close look at this edge.  Make sure it doesn't have any marks like it was rubbing against the clutch
