Picked up this 2013 Grand Cherokee to replace my daughters Equinox that got totalled.

It's got some cosmetic issues we'd like to cure.

Water spots.  Must have been parked next to some sprinklers for a while.  Best way to remove?  Most the rear and passenger side have it.  Whole car wash additive or application to make disappear?

Paint on the roof has a couple bad spots where clear coat is gone.  Can this get made better without a full paint of the roof?

I've used a product called ducky specifically for water spots. It didn't get 100% of the spots off but once followed up with a cleaner wax application, the paint looked great. The cleaner wax will completely remove the peeling clear coat but the remaining paint will be unprotected and oxidize again without a protectant. I use good old carnauba wax to pretty good effect but it will need to be reapplied every 6 months.

Chemical Guys makes a water spot remover that works pretty good, and I know some people use a vinegar/water mix also.

The Chemical guys one is a gel that you apply and wipe off.  Worked great on my daughters blue car and being near sprinklers one day

vinegar as stated or you can try denatured alcohol, both work well. Not sure about the roof though, that's probably gonna have to be a color sand and re-clear

You should be able to find someone to respray the roof for a fairly cheap.  Once that is complete have  a paint correction performed on the whole car.  They can turn that back into black glass.  I use 3m stuff if you have the time, it's not hard just time consuming.   Million videos on youtube on the steps.
